After you defeat darkrai go on a few missions. Enough to take up 3 in game days. After that your characters should wake up one morning and meet chatot outside. He will take you to the beach and manaphy will join your team.
Well manaphy would come back 3 days later after defeating darkrai, and he tells you about marine resort
