How do I get the manaphy mission or whatever so that I can beat darkrai and then evolve? Do I have to recruit darkrai and palkia first? I'm sort of confused on the order to do them in.

Well this is how
After you graduate from the guild wait a few days (on the game) then by the shop there should be a Mr.Mime then you'll get a new mission complete it.
Wiat again (for a few days) go to the guild and talk to sunflora complete that mission (witch isn't really a mission but oh well) next morning it'll hatch it's Manaphy then get 2 Blue Gummies then the next day you'll need to go to Miracle Sea at the end you'll fight a Gyarados beat him after that Manaphy will leave.
Wait a few more days and go to the guild's bottem level a new mission will pop up you'll need to fight all the Regis the last fight is pretty tough.
Then a bunch of stuff will happen automactily you'll recuit Palkia in the Special Rift and Marine Resort will pop up when Manaphy joins you then you can evolve but you MUST rucruit Palkia to eveolve.
