You only get one free Masterball, yes. If you want more, you'll have to either trade them over from another game or play the number game in Goldenrod's radio tower and match all of the numbers. Once you do that, you'll receive another Masterball.

go to golden rod city department store and your really really really really really really really really really really really really really really lucky enter the lottery and if your pokemons id number mached your lottery number you will win a master ball.
