How do you migrate?
Every time I try it always deletes my file on saphire

I couldn't tell you. I know that this can happen to people who have used stuff like the gameshark or an action replay, but it's very rare if it does. Maybe if you have Ruby or Emerald version, trade your Pokemon to those games and then migrate. Also, make sure that it's not your diamond/pearl/platinum (whatever game you're migrating to) that is causing the problem.
