You're not supposed to take Princess Ruto out, you're supposed to help her find the Zora's Sapphire that she's looking for...

When you enter Jabu-Jabu, run through this room to the next one and then talk to Princess Ruto. When she walks away and falls down the hole, follow her, then talk to her again; she'll now let you carry her, so pick her up and go through the door behind you. Now get through this room without getting hit; in the next room, head into the lower area and throw Ruto to the other side. Jump on the Switch to make the water rise, swim over to where she is and climb out. Run through the next room without getting hit again; when you get to the door, put Ruto down, shoot the overhead Switch with your Slingshot, pick her back up and head through the door. Dodge the Octorok's attacks until the floating platform gets to you, then go jump on it; when it gets to the top, jump off and go through the door on the right. Now make your way to the other side of this room and go through the door; take the path to the far right and put Ruto on the Switch (stand in front of it and hit the R button). Now head through that door, destroy all of the enemies and you'll get the Boomerang!

Now that you have the Boomerang, leave the room, go put Ruto on the other Blue Switch, enter the door and take down the Parasitic Tentacle with your Boomerang to get the Map. Now the Red Tentacle from the hallway in the last room will be gone, so go that way and destroy the Bubbles in less than 40 seconds to get the Compass.

Go to the other room with the Parasitic Tentacle and destroy it to get rid of the blocking Blue Tentacle in the hallway. Go through that hallway and destroy the last Parasitic Tentacle to get rid of the Green Tentacle that was in the room with all the sinking holes. Now, go back to that room with the holes and go down the one where the Green Tentacle was (the one in at the end of the room on the right), but don�t forget Ruto!

Once you land, go through the door and you'll see Zora's Sapphire - you can't get it yourself, so just toss Ruto up there to get rid of her. Now you'll fight a mini boss - if you�re still stuck after this, just lemme know...
