To use the furnace, you have to put whatever it is you want to smelt or cook (ores, food, etc.) in the top section, and the fuel in the bottom. Fuel can be wood (logs, planks, even fences) or coal. For example, if you want to make glass, you would put sand in the top section and fuel in the bottom.
I find that in general, coal is more effective than pretty much anything else as fuel; a piece of wood will be burned out after smelting one item, but a single piece of coal will smelt up to eight Items before burning out.
