What do all the grave stones do? I saw some in the deku tree and dodongos cavern.

Are you sure they aren't Gossip Stones? If they are, you can wear the Mask of Truth (obtained by doing the mask trading quest in the Happy Mask shop in Hyrule Castle town as a kid - keaton to guard at Death Mountain, skull to skull kid in Lost Woods, spooky to kid at Kakariko Graveyard, and bunny to Postman in Hyrule Field at night) and hear rumours, hints, etc.
Playing Zelda's Lullaby makes a fairy appear, which heals you.
