In Fire Red, Leaf Green, and Emerald, on Birth Island (accessible using the Aurora Ticket; vouch it at Lilycove or Vermilion). It cannot be found in Ruby.

Deoxys is at Mirage Island.
You talk to the guy ,in Pacifidlog Town, staring out his window, he tells you if he can see Mirage Island or not. To get to him when your at the Pokemon Center at Pacifidlog Town go all the way down then turn right, go all the way right then go up, he's the one staring out the window.

Deoxy's cannot be found, but you can use a Game Shark or Action Replay in this case.
