You have to go to that central town that was origionally denied entry into.
Then, find the main building where Team Rocket has taken over. After completing the building and clearing it out, I guess on the 11th floor you'll face Giovanni. Beat him and go talk to the president. He will give you the Master Ball.

You get a Master Ball after you save sliph co from Team Rocket
