You have to get the 7th badge first then you can go underwater and find the base. The base is located in route 127.

It's actually on Rt 128, or under it, since it's underwater. You'll need to get Dive from Steven's House in Mossdeep City first, and your 7th badge to use it. Follow the underwater troughs to locate the Seafloor Cavern. It's just south of a circular area that's without water, but not land really(you can walk on it) if you're looking from above water. It's near the bottom of Rt 128, just look for a opening/door and go inside to find the missing sub - Use your pokenav if you're having trouble finding it. Good Luck!!
