Hi there.
To stop the battle between the two Legendaries, you will need to find Rayquaza, another legendary Pokemon, and awaken it.
First, if you haven't already, meet up with Steven and find Wallace in the Cave at the northern part of Sootopolis city. When he asks you, tell him the location of Rayquaza, which is Sky Pillar.
After this, you will need to meet him there. Sky pillar is located on Route 131, a short surf East of Pacifidlog Town. Find the maze of rocks that zigzag towards the north and follow it. It will lead you to the tower. After getting past the first part, you will meet up with Wallace again. He will send you on your quest to the top of the pillar.
After reaching the top, you will wake the sleeping Pokemon by simply walking up to it and pressing the A button. Rayquaza will then fly away. Return to Sootopolis and surf towards the Pokemon. After the cinematic scene of Rayquaza parting the fighting Pokemon ends, the weather will clear and everything will be back to normal. The Legendary Pokemon will leave and return to their respective resting areas.
Hope I helped.
