Lugia is in the Whirl Islands, you have to have Whirlpool to get there.

You need to beat the 8 gym leaders at the kanto first.
Then go to pallet town and talk to prof. Oak to permit you to go to mt.silver. Then, go to the entrance going to victory road and you can see, the man blocking to mt. Silver is gone.
In catching Lugia, you need silver wing and whirlpool.
You can get silver wing in pewter city in kanto. Talk to the old blue man and he will give you a silver wing. Lugia can be found inside the whirl islands at the northeast entrance.
