I've tried every weapon on the gunship[including throwing it's own missles back at it] and nothing puts a dent in it. It's only the second level so I can't imagine it being that hard.

What I did was reroute back and forth from my weapon and thrusters thats how I beat the Gunship
To beat the gunship you just keep on firering at it and it should catch fire when I destroyed it it had smoke coming out of the proppelers and when it is nearly detroyed fire the unibeam at it
I flew up and landed on top of the gunship, then just rapidly shot missles and the unibeam at it until it finally exploded. It took a long time, so be patient.
