You need to have Arcade as a companion, after he's your companion for a while, (I have killed Caesar and killed most of his guys) he will talk to you about getting the remnants back together, once you have talked to all of the remnants (there are about five or six) he'll mark on your map the location of the bunker and you'll be able to get in it. Oh also each of the remnants has part of the passphrase you need to type into the computer to get into the base.
