To be honest, I've had trouble with that as well. Here's what I did:

I start by adding some Master Assassin's on some rooftops. Then adding Riflemen (very useful) in numerous places, adding barriers/upgrading them, and adding Crossbowmen behind barriers.

When your assassin's kill those Templar's, hover over your marker over the dead bodies that glow (kind of hard to see, but they are there) and press A (or X if you're playing on PS3) to loot them. This helps you gain A LOT more moral so that you can strengthen your defenses.

When an assassin dies, simply add another one.

If you think your a bit of trouble after those "fire cannons" have showed up, it is best to use your own cannon repeatedly and continually using your Hidden Gun.

You should eventually knock it out. If this does not work for you (which it did for me), then I'm sorry )': Good luck! :D
