When you have 100% completion go to the top of Mount Chiliad at 2am and use the 'Change Weather Code' (RT, A, LB(2), LT(3), X) to make it rain. Then look for the wooden platform which has 'Come back when your story is complete' engraved at the back of it and wait for 3am which is the time the UFO will now appear.
