After I finished the first coversation on the Ebon hawk's bridge (The one after you escape the pegarus facility) My list of stuff said the usual (journal updates, DSP gained, Xp gained and the like) except at the bottom it said Dark side net shift (or somthing very similar). What is dark side net shift? Also are there dark side mastery bonuses? (Like on my main game I got +3 strength for light side mastery)

Dark Side Net Shift means that you moved both towards the Light and the Dark during the conversation, but you moved more toward the Dark Side. And yes, you do get Dark Side Mastery bonuses. They appear better than the Light side bonuses, but you really have to decide that for yourself.
