To get the N64 Partner Cards; Goombario, Kooper, Bombette, Parakarry, Bow, Watt, Sushie, and Lakilester; you need to complete the Flopside 100 Pit of Trials, or at least up to level 90 (but if you made it that far, then you should have no trouble handling the last 10 levels).

To get the Gamecube Partner Cards; Goombella, Koops, Madame Flurrie, Yoshi, Vivian, Admiral Bobbery, and Ms. Mowz; you need to complete the 100 Sammer Guy Challenge, aka, the whole entire Level 6.
