Which empty bottle? There are four of them.
1) The first one you get after you return Sera's cat.
2) Coro (the guy that gives you the lantern) will sell you a bottle (with oil in it) for 100 rupees.
3) The third is in the fishing hole. Use your inventory Fishing Rod and do bobber fishing in the west pond. Let your lure sink, then with some luck you will pull up the bottle. If you don't get it the first time, just try again.
4) After you collect 20 Poe Souls, go back to Jovani's house in Castle Town. He will give you a bottle full of Fairy Tears.

There are 4 in the game. One you get at the shop in Ordon after you help the cat by catching a fish. 1 the guy who gave you the lanturn will sell you. 1 Jovani will give you after collecting 20 Poe souls. And the last one is in the fishing area, you need to go bobber fishing near the "Don't Litter" sign.

Bottle 1: Got after bringing the shop keepers cat back.
Bottle 2: Buy it from the lantern guy in faron woods.
Bottle 3: Obtained from Jovani after giving him 20 poe souls.
Bottle 4: In the lure fishing area follow the path until you find a bridge with a little pond on the other side, use your bobber fishing rod and eventually you will pull it up.
