Before you warp the cannon, go find Shad (I'm guessing you moved the owl statue already...) in the empty room in the basement (no need to climb up anywhere). He will see the cannon and admire it and tell you it's broken. Once you're ready to warp it, try to. Midna freaks out because he's still there. Talk to Shad again to make him leave and then warp your cannon to Lake Hylia (and get ready to spend 300 rupees to get it fixed by the cannon expert).
