For the first play through, the Raft is found in the Manji Dungeon (Level 3), which itself is found in central Hyrule just west of Link's starting position.
For the second quest, the Raft is found in the Snake Dungeon (Level 4). Level 3 (Manji Dungeon) is now found under a pond and requires you to use the Flute to enter. It is located where the Moon Dungeon (Level 2) was.
