To unlock bosses in Subspace Emmissary, you just need to complete the game-mode. To do that, you have to complete the Great Maze and defeat Tabbu and watch the credits to win. After that, you'll automatically unlock many things, one of them being Boss Battle Mode. This mode can be accessed through Stadium Mode and is what the name suggests. You're able to fight all the bosses (including Master Hand and Crazy Hand) that you fought in Subspace Emissary.
