I am (I believe) in chapter 3 and I got passed all the water stuff and am now in the tree. I have gotten almost to the end but CANNOT for the life of me figure out how to get to the door.

Are you on the outside of the tree, like you just got to the tree?
All you have to do is carefully jump up (at some points you'll use Peach or Mario for their abilities), then when you reach the door use Bowser's fire breath to open it.
If you're actually inside the tree, things get a little more complicated. You'll have to use one of the guides here on Supercheats for specifics, but basically you have to find and hit the ! Block for every platform you jump on to make a set of blue/pink platforms appear.
If you're at the final part (and have faced Dimentio), then jump all the way to the top and hitch a ride on a red band of wind. It will carry you to a warp pipe.
