I think you are referring to the wonder boxes. Wonder Boxes are the wooden crates scattered all ovr the Poképark, where you can obtain green, red, gold or big berries, and some other kinds of stuff. Hope this is helpful!
Wonder boxes look like normal crates, but have pokemon inside. Like a pot int the haunted house in Gengar's room has voltorb.
No, he means bonus boxes. At the end of the game if you talk to Chatot he mentions something about bonus boxes.
