When you battle on wi-fi does the game know if you used action replay to make your Pokemon shiny?

Yes, in fact, the game doesn't allow even to copy hacked Pokemon, and if you do so, they'll turn into bad eggs(just in the wii game, not in the ds game). I think there's a way to disable this security system, but I don't remember it, and it's too complicated. Hope I helped!
Yes, you can use AR to make your Pokemon shiny, or to teach them any move you want. However, the pokemon's stats cannot go over 85, if you raise stats to a full 255 the Pokemon will register as a bad egg.
