Because that is a glitch people are using. They are trying to make the game save just enough so that it saves the new spot of the rare candy on your pc, but doesn't get to overwrite on the older save where you still had it in your bag. You might just as well end up with corrupting your whole save-file.

You need to defeat the Elite Four and the Champion again and it will respawn in Dragonspiral Tower. It will come back every time you either kill it or run away from it until you finally catch it. You just need to kick the League's butt every time before you can retry.

This thing works for pretty much every legendary in every game. So have no fear, you will always be able to catch your legendaries.

Battle at the Subway, gain BP and use them to buy rare candies. This will take a lifetime, but if you enjoy battling a lot, this might get you started.

Other than that, there are a number of rare candies found in the overworld while exploring.

Nothing. They won't do anything, it's just something gamers can collect and learn a little about the history of pokemon. They are actually quite fun how they speak of Arceus as their King.

Nothing really, it's for your own entertainment. You can dive into the ruins and read the scripts carved into the walls and cipher the texts so that you'll get a little sense how the people who worshipped Arceus lived. Well, there are also some clues as to how exactly get to the next floor.
