Only ninja tools work on those enemies, so use ninja tools and, when it's possible, knock them down cliffs with an attack like Naruto's O+triangle or Yamato's O-triangle.
Only ninja tools and tags work on the enemies so use those. I would recomment a Poison Tag, Reinforced Shuriken, Three-way Shuriken and Great Paper Bomb.
