Find or add hints to get them.
First take the 'target' to a safe area to 'interrogate' them. Begin the interrogation by punching them, then 'grab' them for faster completions. It usually takes about two grabs to quickly finish them but into the last three quarters of the game you may have to grab them up to four times or more.
The following portraits of targets become unlocked when you defeat them.

To have your war horse spawn at stables you must first renovate ALL the stables in Rome.
The following Rebuilding Rome Metagame bonuses are awarded when you complete the corresponding task.
Unlock Spadone:
Open 10 Blacksmiths.
Unlock Large Medicine Pouch:
Open 4 Tailor Shops.
Unlock Large Poison Vial:
Open 8 Tailor Shops.
Unlock Cavalieri Mace and Butcher Knife:
Open 5 Blacksmiths.
Unlock Knife Belt Upgrade:
Open 4 Tailor Shops (and will upgrade again at 8 Tailor Shops).
The following rare painting become available for purchase from the Centro, Antico, and Campagna Art Merchants when you complete the corresponding task.
Unlock Young Man with an Apple:
Complete Sequence 8 or collect 15 Borgia Flags.
Unlock Christ Blessing:
Complete Sequence 8 or collect 15 Borgia Flags.
Unlock Self Portrait:
Complete Sequence 8 or collect 15 Borgia Flags.
When you complete the following tasks the corresponding War Machine model will become available.
Unlock Machine Gun:
Complete the 'Outgunned' War Machine mission.
Unlock Naval Cannon:
Complete the 'Loose Cannon' War Machine mission.
Unlock Tank:
Complete the 'Hell on Wheels' War Machine mission.
Unlock Bomber:
Complete the 'Flying Machine 2.0' War Machine mission.
Complete ALL the War Machine missions to receive the parachute invention from Leonardo.
When you have collected ALL 6 Keys of Romulus from Followers Lairs which is located in a vault beneath Prospero da Siena'a Borgia Tower the dagger and armor of Brutus will become available.
When you have found ALL 10 Rifts and solved ALL the Cluster puzzles you will find The Truth in the secret area of the Animus.
The following bonuses become available at Ezio's Hideout when you complete the corresponding tasks.
Unlock Courtesans Guild Crest:
Get each guild to level 2.
Unlock Thieves Guild Crest:
Get each guild to level 2.
Unlock Mercenaries Guild Crest:
Get each guild to level 2.
Unlock La Volpe's Bite:
Get each guild to level 3.
Unlock Maria's Dagger:
Get each guild to level 3.

When you complete the game or collect the indicated amount of Borgia flags the following maps will become available for purchase from an Art Merchant.

There is a trophy that you can get that is written in Morse Code. It is the trophy you unlock for solving every puzzle left behind from subject 16. When deciphered, the trophy's name says "I AM ALIVE".
