Date of Question: Feb 8 2005 | Question ID: 20771 How are you supposed beat Dr. Nefarious after the command centre level?

After you beat him the first time, use the charge boots to skip the part until you get to where you fight Nefarious the second time.
It helps. if you didn't lose any nanotech when you battled him the first time, then you are in good shape.
Avoid his energy ray and attack him whenever you can. use a high-powered weapon like the plasma coil(or storm) until it runs out of ammo, then use the decimater and you should kill him.

Just get behind a rock, make sure you can shoot him, get out your flux rifle and keep on shooting him until he dies.

I used the heavy bouncer, telsa barrier, plasma coil, megaturret, and the flux rifle....
