How do you unlock Seto 2nd in free duel mode? I have beaten the game twice and both times I haven't gotten him. I would think that he is supposed to duel you after you get out of the labyrinth maze and before you face Sebek and Neku in campaign mode but he never challenges me. He just gives Tina back and guides me to Sebek and Neku.

Right, you know when you beat the High Mages for the Millenium items. When you do that: do not defeat all of them. Now tryit.
Beat 2 High Mages, NO MORE. Then go to the dueling grounds and Jono 2 will say that Heishin and Seto took off with Teana. Then you and Jono go to Heishin's shrine and you duel Labrynth Mage and the Seto 2.
To battle seto 2nd.....when you beat 1 of any high mages go to dueling grounds...and jono says that teana take with heishins guards.you and jono procceed in the shrine and battle the labyrinth guradian... After beating the guardian yuo will procced to battle seto 2nd...after beating seto 2nd you will go back to the metropolics to save your data..beat all high mages and procceed to shrine and battle to the end of the game........thats all.....
You deuce it out and then you deuce it out again and then you beat 1 or two mages and go to the dueling grounds. Then Joni will take you to the labyrinth and you'll fight a guy then setup the 2nd but only I you deuce it out.
