On the last checkpoint of mission 2, I killed all of the guys and the helicopter. After that I got on the orange boat at the stern of the ship and I went east at full speed to end the mission. When I got out there far enough I die instead of moving on to the next mission. What is going on?

Well that has never happened to me so I think that there is a glitch with your game. Try to restart that level, not the whole game. :D
That is the only thing that I can suggest.
