Use the cryptographic sequencer and tune in to the range of 700.00/500.00. You should hear a voice stating a sequence of numbers over and over.
Listen for the tone each time the sequence ends and begins again.
The numbers displayed are:
9 23 9 12 12 18 5 20 21 18 14 2 1 20 13 1 14
Use the alphabet with A as 1, B as 2 etc. And it spells out: "I WILL RETURN BATMAN."
Use the range 500.00/900.00 and you get:
5 15 9 7 21 18 18 14 3 5 24 15 12 7 22 3 10 5 15 9 22 3 8 25 26 15 16 25 10 15 17 25
This ends up as "YOU WILL PAY FOR WHAT YOU HAVE DONE TO ME."
There are certain dates where if you visit Calendar man you are treated to a special message. Below is a list of these dates:

For an alternate ending in Arkham City, you first need the Catwoman downloadable content.
On Catwoman's third mission, when presented with the choice of going left or right with the loot, go to the right to get an alternative ending. You are able to rewind this so as not to affect the main game.
