You know when you go onboard Beedle's ship and you get a point for each item? Well, last night I was on 86 points and bought two items, then instead of being on 88 points Beedle tells me I'm 150 points! What's going one? I bought a few items since then and the points went up in 'ones'.
Also, why is it 'Beedle's Ship' when my instruction booklet has it as 'Terry's Boat'?

The points depend on what items you buy. A very valuable item like gold ship parts give you lots of points.
In my instruction booklet it says Beedle's Ship, not terry's ship.
Every 100 rupees you spend there, you get 1 point, so you must have spent a total of 6400 rupees, you must have bought a golden ship part
As for the "Terry" problem, he's called Terry in other countries (I don't know why).
