The ground should shake. I'm not entirely sure, but You might have to talk to the skeleton again. If that doesn't work, take out all the gems and place them back in the right order, walk in the skeleton room, and walk out. That should solve it. If it doesn't please post your question to the Legend of Zelda: Phantom Hourglass thread, and other members and moderators will help you out.
