To gain access to the second floor defeat Bowser for the second time in the Fire Sea.

After you've collected 30 Stars and then cleared the 'Board Bowser's Ship' mission on Dire Dire Docks, you will be able to access the Bowser in the Fire Sea course. Defeat him there to receive the key to the second floor of the castle.
