The portal to your second fight with Bowser is in the basement of the castle. You'll need 30 Stars to unlock the Star Door, and then you'll need to complete the mission 'Board Bowser's Sub' in Dire, Dire Docks, which is accessible through the water-like wall at the end of the corridor. Once that mission is finished, the water-like wall will move backward, exposing a hole in the corridor. Go in the hole to enter the course 'Bowser in the Fire Sea'.
