How can I get pineapple seeds?

I don't believe you can. You can get pineapples from the pineapple shaped monsters as dropped items they are in the dessert. This game doesn't have a seed maker and the general store doesn't sell them.
You can actually get Pineapple Seeds in RF3, they are just extremely rare. They are a re-growable crop worth 1200g at level 1, and the most common ways of finding them are in chests, in multiplayer mode dungeons or from the merchant Yue located on the 2nd floor of the Inn.
I don't know how to get the Pineapple seed, but there are some ways to get the Pineapple. Just like Guest's answer, you can buy it from Yue or from Travelling Merchant. But remember, don't try to sell it if you need it, because Sakuya isn't going to sell it.
Note: Sakuya only sell Monster drop items and Boss drop items.
