The only realistic way to get that many Masterballs is by an Action Replay Code.
You can obtain Two Masterballs within the Game. You can also try to Trade for Masterballs, but it would be very hard to get that many Masterballs by Trade. That is why the only realistic way to get that many Masterballs is by an Action Replay Code.

You can only hold up to x999 of one item at a time. And so far there is only a code to get x900 Master Balls. You can find it here. But you CAN NOT get more than x999 items. And right now there is no way to get x999 Master Balls.
