I'm not sure when you get the Pokeshifter, but if you're thinking about sending one of your Pokemon from D/P/Pt/HG/SS to help destroy everyone in your path during the storyline...well you'll have to wait after the climax of the storyline when you get the National Dex.

When you get the national dex if you want to defeat everyone quickly I suggest maybe a blastoies or salamance

Arceus. Yeah! The best one, I guess. Or... Ditto?well, jk. Send one legendary. Dialga, Palkia, Giratina, Darkrai.. There are a lot.
