What happens if you flee from the red gyarados?
I fled because it was going to kill my Pokemon and now team rocket isn't at the radio tower is there a way to fix this?

Go back to the Lake of Rage. If the Red Gyarados is no longer there, you need to help Lance defeat Team Rocket in Mahogany Town. After doing this, you should be able to battle the Mahogany Town Gym Leader. From there, you should be able to find Team Rocket in the Goldenrod City Radio Tower.
