No, sorry, always save before you fight them, and in the case of the likes of Entei and Raikou, just be very careful, let it beat you if you can't catch it. Sounds dumb but it's better than killing them!!!

Beat the elite 4 (if you already have, do it again). The Pokemon will return.
The Legendary Beasts will return to the Burned Tower.
