You have to talk to the manager in the power station, then as your exiting, the security guard tells you that the theif has been spotted by Cerulean City gym. Go there, and you'll encounter the theif. The theif then runs away to the bridge. Follow him. Beat him in a battle, then he will thell you that the part is hidden by the back inner tube, but you have to beat him in order to find the part. Then take the part to the manager, and the train should be working. Here's what to do after its working: Go to the pokemon fan club in Vermillion City. Talk to the guy with the Clafairy doll next to him. Then go to Copy Cat's house in Saffaron City (it's right below the Magnet Train station). Talk to Copy Cat, and she tells you that she's lost here clafairy doll. Then go back to the fan club, and talk to the same guy. He'll give you the doll. Then take the doll to Copy Cat, then she'll give you a Rail pass. Now you can use the Magnet Train.
