What is this tower for? I don't understand why it is there... I think it has to do with Rayquaza/Kyogre/Groudon, right? If someone could explain the function of this location to me, it would be much appreciated. Thank you very much to those who provide answers!!!

Yep, you're correct, it is to do with Rayquaza, Kyogre and Groudon. You can catch Kyogre in HeartGold and Groudon in SoulSilver, but you will need special orbs to get them, the Blue Orb for Kyogre or Red Orb for Groudon. You take these to the tower. These orbs are given to you by Mr. Pokemon after you receive the National Dex and the Kanto Starter.
To get Rayquaza you need to bring both a Groudon and Kyogre to Proffesor Oak and he will give you a Jade Orb, take this to the tower and you will be able to catch Rayquaza. Hope this helped,

After you defeat Red, go to Mr. Pokemon and get the Red Orb (SoulSilver) or the Blue Orb (HeartGold) and then go back to the Embedded Tower and battle to catch Groudoun (SoulSilver) or Kyogre (HeartGold)
Put them both in one game and you can try to catch Raquaza.
It does have to do with Kyogre/Groudon/Rayquaza, depending on the version. Heart Gold gives you Groudon, while Soul Silver gives you Kyogre. If you come back with the one you caught as well as one caught in the other version (not migrated from Ruby/Saphire/Emerald), it gives you Rayquaza.
I have an ar and a red orb and groundon, but i cant get groundon FROM the embeded tower in heartgold therefore professor oak wont give me the jade orb. Is there an ar code to get a groundon from the embedded tower in hg? and the embedded tower is on route 47 near the safari zone, you need surf and rock climb
i have groudon and kyogre and i still cant get rayqaza i have been trying for 3 days now and i cant. im starting to think that you need to get kyogre from a normal trade not the GTS in goldenrod city whenever i talk to proffesor oak he just says if you get kyogre i will share with you the rest of the hoehn mith. can somebody plllzzzzzzzzzzz help me!
Trade with a friend to acquire the opposite Pokemon and then show them both to Professor Oak in Pallet Town. He'll give you the Jade Orb. Return to the cave off Route 47 and Rayquaza will appear at level 50. Weaken it with dragon, rock, or ice attacks.
Latios and Latias - Non-Event
Depending on which game you're playing, you can catch either Latios or Latias. Pokemon Heart Gold players can nab Latias while Pokemon Soul Silver players can get the other legendary Pokemon, Latios. You'll first have to go on a short fetch quest. Go to the Pokemon Fan Club in Vermilion City. It's located two buildings to the left of the Poke Mart. Inside the Pokemon Fan Club, talk to the heavyset guy at the table and he'll tell you all about his Clefairy doll. Now fly to Saffron City and locate Copycat's House. It's the only purple building in town. Find Copycat on the second story and listen to her sad story about losing her Clefairy doll in Vermilion City. Fly on back to Vermilion City and talk to the guy in the Fan Club again. He'll hand over the Clefairy doll.
Latios and Latias
When you exit the Fan Club, Steven (Elite Four Champion from Ruby, Sapphire, and Emerald) will walk up to you and babble for a bit about Latias (Heart Gold) or Latios (Soul Silver). You can now catch these roaming legendary Pokemon in Kanto. Either Pokemon will be at level 35, so the best way to find Latios or Latias is to put a Pokemon at level 34 in your party, use some Max Repel and wander around the tall grasses of Kanto. The Max Repel will keep any Pokemon below level 34 from attacking you, so you'll eventually encounter Latios or Latias. Both legendary Pokemon suffer from a host of weaknesses, including ice, dragon, dark, bug, and ghost attacks, so use that to your advantage.
Note that if you're feeling like a nice person, you can take the Clefairy doll to Copycat at your leisure. She'll teach one of your Pokemon the move Mimic as thanks.

Yes. Correct. Well you have to Groudoun get in the embedded cave if soulsivler or Kyrogre if you are heartgold. You will need a orb for each. Red for groudon and Blue for kyogre. Then you must catch one and trade a friend with the oppisite game to yours. I do not know how to get to the embedded cave but I do know, once you got the Pokemon, go to professer oak and he will give you the jade orb and go back to that same place and Rayquaza will appear at lvl 50.

I used my AR cheats to get the green orb and the blue orb.
But wenever I go to the embedded tower neither of them are there!!!
