First go to pokecenter then enter pc box click the Pokemon you want to get rid of then press realese

Go to the pokecenter, then go to the PC, next go to move Pokemon, then click on the Pokemon you want to get rid of, click release. (^-^)

If you go to your pc, you should be able to click a Pokemon within one of your boxes and one of the pokemon's options should be release.
Click yes and it should be gone.
