You have to do an event for both, you find Darkrai at fullmoon island and manaphy will end up in a pokemart, but you have to talk to the ranger in green and he'll give you a manaphy egg.

Darkrai is at New Moon Island. To get there you need to talk to the guy on the third floor of Jubilfe TV. Answer his questions "Everyone Happy" and then "Wi-Fi Connection". Go to Harbor Inn at Canalave and a guy will be there. he will put you to sleep and you wake up at New Moon Island. I don't know how to catch Manaphy.
