They help you determine if you can breed two Pokemon together. If you are trying to breed someone and don't have Ditto, you can breed them with someone in one of it's Egg Groups to get an egg

Breeding groups are groups of similar Pokemon that are almost the same and can breed within that group. Ditto is his own group. He can breed with any of the groups except for the ones without genders.

Breeding groups are what enable Pokemon to breed with another. For example Salamence has the Dragon group, so it is compatible with other Pokemon of that group, like Dragonite(Water1/Dragon), Gyarados(Water2/Dragon) Altaria(Flying/Dragon), and others with the Dragon breeding group, or Ditto.
