You can use an Action Replay or Game Shark (if those still exist?) to get the azule flute. That way you can still have the even happen.
It isn't too late. You might want to use a Action Replay or Gameshark code for Arceus's Event to get the Azure Flute. Warning!:If you don't have a Arceus yet, prepare to fight since this is the strongest wild Pok�mon you will ever face. Hope this helps you out.
It's not to late nintendo haven't said anything about it yet if you want it now use a Action Replay.
