I used my Action replay Walk Through Walls cheat and went into the Place in Hearthome City where you can walk a Buneary around. I entered the place like normal and ran through the walls with my Buneary. Ever since then Buck has been with me and I can't fly anywhere. Is there any way to reverse that?

Go through Stark Mountain again. That should clear it up.
Yes, I am inclined to agree with the actionreplaymaster. Buck can only be found in the game in the Stark Mountain area. Since you already know who he is, then this means that you have already visited Stark Mountain. Go back to the mountain and take a small trip through the mountain, with your Action Replay turned off. This should clear things up, if not, then you might have to start a new file.
