I don't know, catch what you want. I used mine on Palkia, and used the ones migrated from Emerald/ruby/sapphire/firered to catch the other legendaries.

It doesn't really matter what you used your master ball to catch. But if you can't be bothered chasing after cresselia/ mesprite then use it on one of them.
