Well I went to the bottomless sea and fought kyogre and got the aqua monica or whatever but I didnt recruit kyogre. Can I go back an recurit him? Or do I just have to start over?

You can go back as many times as you want to recruit him (If you fail). Be sure you have an item that easily recruits Water types, like the Aqua Monica to recruit him. Good luck!
I have never beaten him but my guess is just go through the dungeon again until you recruit him.
it took me 2 tries to recrut him... take a friend bow or aqua monica
